This is because software startup/shutdown usually causes USB devices to re-enumeration, which produces a prompt tone, and the system temporarily stops responding because of the re-enumeration of USB devices. So the mouse, keyboard and other devices are not working properly.
To fix this, try reinstalling the software, checking for system updates, turning off the USB device, and checking that the device drivers are up to date.
